Simulations at the atomic/molecular level have the potential to become invaluable tools for both medical research and materials science—especially with the emergence of human-engineered proteins.A primary challenge in molecular dynamics (MD) is speed. Particles at the atomic level move at velocities of 600 m/s in absolute terms. To put this into perspective, if we were to upscale these particles to sizes familiar in our human world, their speeds would exceed the speed of light. Upon closer examination, this fascinating nano-world reveals seemingly random movements that, over time, deterministically evolve into intriguing and seemingly improbable interactions. To accurately simulate such a world, one must employ time steps on the span of femtoseconds (1/1 000 000th of a nanosecond).Even though the current state-of-the-art MD software can simulate 1,000 steps per second, these simulations are unstable with step sizes larger than 2 femtoseconds. This combination of step size and frequency results in only 172 nanoseconds worth of simulation per day, placing the simulation of many interesting processes out of reach. Many such processes span from hundreds of microseconds to tens of milliseconds.Despite the immense speed of the nano-world, when viewed through the lens of 2-femtosecond steps, the particles appear to move quite slowly. This slow pace primarily comes from the need to simulate very fast-vibrating bonds between hydrogen and other atoms (acting like a nano-scale spring pendulum). This is coupled with a relatively straightforward formula used to calculate atomic positions and velocities after time step based on current positions, velocities, and forces.Our vision is to significantly increase the time step of MD simulations by leveraging the latest advancements in deep learning. The idea is to train a model that can account for the aforementioned vibrations, thereby predicting positions and velocities over significantly longer time steps.We are starting from scratch, and a significant amount of experimentation is required to determine the models architecture, width, depth, internal structure, and all other possible hyperparameters.
